Cristiano Ronaldo scored the opening goal in the first 10 minutes, but Middlesbrough hit back in the 34th minute with a goal from Afonso Alves, which he followed up another 20 minutes later with a second.
Not hindered by the pelting rain, Wayne Rooney managed to salvage a draw with a goal in the 73rd minute.
In the other fixture, Everton stepped up the pressure on city rivals Liverpool with a 1-nil win over Derby.
It was the 27th successive defeat for the Rams, a new Premier League record.
